As a matter of fact, the module folder content is moved to the root folder, on the same level as 'core'. There must be a mapping somewhere about the top level folder and the way to get to it. This will not be easy to verify, because it's remote and not on my local machine

When the files weren't there anymore, I assumed they were deleted, but your point is very good : they might have been moved somewhere I'll go and have a look on the server where they might have gone. Thanks for the tip!

I think it's not because system there was deleted (right now I don't see how that is possible) but probably was copied/moved not into correct folder. That means somehow our composer-addons-plugin fails.  

I don't know how to replicate :|

I tried this one several times on a server that I also use for production websites, and the modules installation step at the moment simply removes everything that is in the /modules/ folder. The result is that I get an error message telling me a file is missing, which I initially attributed to a partial upload. But when I went looking in the folder, not only was the file missing, the entire system module was gone!

This is the error message I get :
